(following the rail line, you first go over a bridge, then under the same bridge, and at both points you cross another railway line - while the geographical coordinates of the intersection points are identical, their elevations are not, and neither are the odometer values)
The route map looks the way it does because I copied it over from the de.wikipedia route map without altering it. I like the second of your three suggested options, and agree that it's more appropriate than the present depiction.
