Calibration[edit]

Is this spectrometer calibrated regarding intensity? Although the wavelengths are probably very accurate, the spectral sensitivity of the CCD sensor and the grating can be a huge effect. Han-Kwang 10:21, 12 October 2006 (UTC)[reply]

Quite clearly.... it is not. The peaks are pretty accurate ~ +-1nm but the response of the detector is clearly not linear and not compensated for. Look at this spectrum of the sky[3] clearly the IR response above ~800nm is much too low to be useful (the sun emits lots more IR than seen there. I've tried setting the "detector linearization" feature in the software from Ocean Optics to "on", and really, I saw what must be less than a few percent difference between when it was on and when it was off. The diffrence is certainly less than what is needed to truly linearize the detector response; the spectrum of a lightbulb still peaks in essentially the same place for instance, at ~ 650-700 nm. So there's not much left that I know of that I could do to correct it.--Deglr6328 07:51, 14 October 2006 (UTC)[reply]
(reply from my user talk page, I will start paying attention to my watchlist again) The calibration you are mentioning is probably about the intensity/voltage response curve for single pixels. That is normally not a big problem with photosensors. I'm talking about the spectral sensitivity, see for example http://www.oceanoptics.com/technical/systemsensitivity.asp and especially page 8 on http://www.oceanoptics.com/technical/ilx511.pdf . That is easily a factor 2 in sensitivity between 700 and 450 nm. On top of that there's the spectral response of the grating (dependent on grating type AND on angle) and the varying number of nanometers per detector pixel. The easiest way to calibrate is to use a normal consumer-grade halogen light bulb and use the Planck black-body spectrum at 3000 K. (Or a non-halogen incandescent with 2800 K, but it would be rather weak at the UV-side of the spectrum). Of course a calibrated lamp would be better, but I think the light bulb manufacturers can control the temperature quite accurately given the V^16 relation mentioned in Incandescent_light#Voltage.2C_light_output.2C_and_lifetime.
Yes, we're on the same page. I've read that document. The calibration technique you speak of though, I don't think I can do. I mean, if I take my halogen source [4] and shine it right into the spectrometer, I have to absolutely saturate the thing between 500-700nm just to see ANY light between ~950 and 1100. I think that because the sensitivity of the CCD is so low in that region and thus the dynamic range throughout the spectrum so high, that I just can't expect to get truly normalized spectra throughout the whole detector range. Take a look at this professor's page of spectra, [5], I have spoken with him and he uses the same spectrometer I'm using and his spectra appear to suffer the same lack of response in the NIR and UV <300nm that mine do. What I did - with an Avantes USB spectrometer which is quite similar - is to average the spectra for a while to beat the noise floor, but indeed it stays quite noisy at the red end of the spectrum: with a halogen bulb, the signal at 1060 nm is below 1% of the signal at 580 nm. You could try a normal incandescent which produces more NIR (2800-2850 K), or run the bulb at a lower voltage with the T V^(-0.42) = constant equation. Alternatively you could try a Schott RG long-wave-pass filter, which have almost 100% transmittance above their cut-off wavelength, and measure the calibration spectrum in separate segments for short and long wavelengths. But of course you would need to have such a filter lying around or be able to purchase one for $50 or so. I was mainly interested in the range below 850 nm, so I didn't do this, although I do have a 715 nm RG filter. From the specs of Avantes (Sony 2048 pixel sensor of an unspecified model) it seems that the sensitivity decreases roughly linearly above 900 nm, reaching zero at 1100 nm. For a halogen bulb I would use a 20 or 40 W model for 12 V, which all seem to be 3000 K from some casual browsing at the manufacturer's sites. Flashlight bulbs have a color temp that depends on the battery age.
P.S. Watch out for 2nd order diffraction. 500 nm will show up as 1000 nm and swamp the true 1000 nm signal. An RG filter would be a good idea anyway. FIY see the calibration data below.
Anyway, the best way to calibrate the spectrometer is to pay the manufacturer for a certified calibration. With a light bulb you'll at least have some idea and it requires only little time.

I realize now that you uploaded these spectra quite recently. Nice! I considered doing that myself at some point, but never got around to actually do it. I can't judge your assignment of the spectral lines, but I'm sure you put a lot of effort in them. However, I might have reconsidered the vertical axis labels ("Intensity (counts)") given that intensity has various meanings, none of which measured in "count" units. OTOH, a correct label such as "detector signal" would be distracting for a Wikipedia article. If you manage to recalibrate the spectra, a better label would be something like "Normalized spectral irradiance (nm^-1)" on a scale from 0 to 1. You could normalize to the total area or to the peak height depending on your taste. It's good that you use "transmittance" in other plots. I've tried in vain to convince some of my colleagues that "transmission" i not a quantity. It's the same ones that prefer to measure frequency in "wavenumbers". :-)

I also see that you have access to a NIR spectrometer. The light bulb calibration should also work for that area, so in principle you could construct your spectra by gluing the 400-700 and 700-1500 nm ranges together from two different spectrometers. But that's going to be a lot more work than normalizing the data you already have. I'm not sure about the NIR transmission spectrum of glass in normal light bulbs, but the quartz glass in halogen bulbs should be OK up to 2.5 microns.

Finally, you might consider avoiding yellow and cyan for the curves. If someone decides to use your plots in a Powerpoint presentation, they might end up illegible.

Ugh I hate wavenumbers. Yes I considered using "arbitrary units" for the intensity but the software labels it "counts" so I figured I'd just leave it. So as you may know IANAP and I'm learning (a lot!) as I go here and the spectra I'm uploading are, I think, getting progessively better in format and accuracy. Secretly, I am hoping this normalization thing will be such a pain that I can't justify redoing the spectra as I've already spent a LARGE amount of time on the ones I've taken...:o) I guess it won't be SO bad though, it's not like I'd have to redo the monochromatic sources such as the HeNe. OK so I went back and figured out that the feature I was looking for is apparently called "relative irradiance" mode. In this mode I take a "dark spectrum" while covering the input of the spectrometer and a "refrence spectrum" which is taken while a blackbody light source of known temp is shone into the spectrometer. So I used a light source we had lying around called the ocean optics LS-1 source which apparently is a little incandescent bulb that runs at ~3100K [7] it is not a calibrated light source but I'm going to assume its good enough. I told the software to calibrate at this temperature and shined the light from the source right into the spectrometer using no fiber at all.

The perfect (too perfect??) blackbody spectrum assigned to the spectrometer output in relative irradiance mode. compare with [1] I took in uncorrected "scope" mode. Also I think the UV and IR ends here are so noisy maybe because I forgot to check "remove electronic noise" in the software, which I'm assuming looks a a few blocked pixels and removes what it sees on them from the rest of the readout so it's "above the nose floor" (yes?).
I very quickly noticed however, that the angle at which I shined the light into the input port of the spectrometer affected not only the intensity of the readout on screen but also the shape of the spectrum, shining in from one direction produced a sharp cutoff on the IR end of the peak and a sharper cutoff in the blue/green end was produced when shining in from a simillar angle from the other side of the input port. this surprised me and I initially thought that a $4,000 spectrometer shouldn't do such things but then I thought that this is probably a result of the miniatureization of the thing and the imperfect light collection optics that must be a consequence of such size. anyway, I then tried putting the UV/VIS fiber back on and shining the light into the other end of that to see if this maybe eliminated the effect. It did, but not totally, still when I moved the light source from side to side shining on the opposite end of the fiber, the spectrum changed shape. This was quite discouraging so I wen't back and re-read the section in the ocean optics manual for doing a spectrometer calibration. There it said that an integrating sphere had to be used with the fiber / light source setup. Well, I do not have an integrating sphere and am not about to buy one so instead I grabbed a small piece of thin fused silica glass and sandblasted it so that it might act as a kind of diffuser which I though should work simillarly to an integrating sphere if I simply place it in between the fiber input and the light source. So far as I can tell, this worked (finally) and I really couldn't notice any change in shape of the spectrum (aside from amplitude of the peak) when I moved the source around from side to side while shining on the hazy piece of glass between it and the fiber. I then told the software to expect to see a source of 3100K and took a refrecnce spectrum then went into irradiance mode to see the corrected spectrum of light that the setup was now detecting. What it produced (see picture at right) was another surprise. Its obviously just taking whatever light it happens to see at the time I click "take refrence spectrum" and saying "ok this must be a perfect blackbody at the temp you told me it should be, I'm going to correct the readout to look perfect". Now when I shine other light sources into the fiber in the corrected rel. irrad. mode the peaks are indeed at different intensities that the ones I had taken previously. Is this right? I mean is it ok if it does things that way? It just looks too perfect (the spectrum at right) to me and I'm afraid something is wrong with this method or that perhaps I've forgotten something. It looks like you did a good job. :-) A diffusor is a good way to get reproduceable spectra. Tissue paper also works, although it probably affects the spectral response a bit in the UV range compared to sandblasted glass. Yes, it is very likely that the software compared the actual sensor readings to the calculated reference spectrum at 3100 K and used this information to correct future readings. So no surprise that after this calibration the calibration source looked like a perfect black-body radiator. But an incandescent light will be very close (+/-50 K) to a true black-body radiator anyway, so no need to worry. I'm not sure what Ocean Optics means with 'electronic noise correction', but I wouldn't expect magic from it. More effective means are averaging longer, and smoothing ('boxcarring') the blackbody spectrum. However, things that you should keep in mind are:

  • Use appropriate background correction both for the reference and for future spectra. If you block the light, the spectrum should be exactly zero over the full range.
  • Take precautions against 2nd order maxima. Light in the range 300-550 nm will show up as ghosts at the double wavelength, 600-1100 nm. Your calibration against a blackbody radiator will not cure this problem. The best way, as I said before, is to measure the low end of the spectrum through a Schott RG570 filter and glue it to the high end of the spectrum in your favorite data processing program. (The filter will have a flat 91% transmittance from about 590 nm and up, so multiply that part of the spectrum by 1/0.91). Alternatively, if you have a spectral source that is guaranteed to not have any emission in the range 300-550 nm, you could make some calibration f(lamda) such that a measured spectrum I(lamda) can be transformed into I(lamda) - f(lamda)*I(lamda/2). These 2nd order effects are mostly of concern above 1000 nm. Based on the calibration of my Avaspec-2048, the correction in the range 800-1100 nm is about -0.007*I(lambda/2), before applying the blackbody calibration.

So the proper order of corrections is:

  1. measure raw spectrum, i.e. sensor readings
  2. substract the background
  3. apply the linearity correction (very small effect)
  4. Transform into . (This is going to require a custom-written program since the data doesn't come as a mathematical function)
  5. Apply the spectral correction that you obtained by doing steps 1-4 on a calibration source.
  6. Plot the data.

With plenty of experience with buggy software without proper documentation that came with scientific instruments I would personally prefer doing it with the above procedure since I that way I know what is going on and whether the approximations are valid. But if you don't feel like doing a lot of data processing, then I'd say go for it anyway with just steps 2,5,6. Just be careful with the interpretation if the intensity in the range 900-1100 nm is 1% or less of the intensity in the 450-550 nm range.

Hmm, well I don't have access to an edge filter like that but I did try to take a look at the second order lines (which is something that I hadn't considered!). So in rel. irrad. mode I took a bright blacklight source emitting at 380nm, shined it directly into the fiber and cranked up the integration time so it was absurdly saturating the detector (it saturates at like 50ms and I had it at around 1000ms) and at 760nm I saw.....nothing at all. Apparently, the HR4000 has a built-in variable filter to make sure that each wavelength component only reaches that part of the sensor that it should be reaching: "Each CG-series Spectrometer utilizes a 5 µm entrance slit, proprietary HC-1 grating and patented order-sorting filter to provide a 200-1100 nm wavelength range"[8].
